Abstract:	The objective of this research was to understand the relationship between Ministry of Education and universities regarding their financing, and the implications of the administrative and educational actions taken by these institutions. For this reason, the analysis covered the period 1995-2010.Initially the aim was to discuss the different concepts and interpretations of autonomy, university autonomy and financial management autonomy presented by different authors and their interface with their legal and administrative ties to the federal government. Then, the concepts of planning were addressed, public finance, public budget and public budget to understand how to set the limits to public spending that impact on the budget and financial procedures of federal universities. In order to analyze the decision-making process, the theoretical framework of historical neo-institutionalism was used, so that the relationship between the federal government and its institutions can be understood, by means of the actors involved in the conduct of the federal universities funding process. Then, the description and analysis of how to establish the power resources of government and social actors involved has been made, the game of interests in the process of understanding of financial autonomy and its relation to the funding of IFES. Finally, when analyzing the preparation of the Federal Budget sought to verify how the government actors influenced by Brazilian economic policy established from the 1990s, marked by fiscal adjustment and control of the public debt, define the budgetary resources to finance the operations of universities and which autonomy they carry out when it comes to the Federal Budget. The development of the investigation focused on bibliographical and documentary research provided by the Ministry of Education (MEC) and the Ministry of Planning, Budget and Management (MP) Ministry of Finance (MF) and the Association of Directors of Higher Education Federal Institutions (ANDIFES) and National Union of Teachers of Higher Education Institutions (ANDES-SN). This concluded that financial autonomy and funding of federal universities remain on the agenda especially the ANDIFES and we do not foresee a solution that balances the government's interests and the federal universities.
